She worked with Ryan Murphy on Glee (which had tons of queer representation), and then did The New Normal, a whole show centered around LGBTQ themes and she didn't pick up anything? Come on. lol

To say that's  a reasonable question or confusion would be an understatement .

And I'm sure a lot of people calling her transphobic were kii'ing when Bobby Valentino was caught with that tranny in a hotel.

I mean... you just listed a bunch of instances regarding gay men. No, the average person even in the entertainment industry isn't surrounded by trans girls ready to explain their entire lives to a passerby, especially in the early 2010's when nene was an actual working actress. It wasn't even considered offensive to call a trans woman a tranny until like 7-8 years ago. It's still a new thing for most people tbh
