Ned's sister had an affair with Raeger Targaeryan (Khaleesi's older brother, NOT the brother that Khal Drogo killed a few seasons back). Because she was supposed to marry King Rob, Ned covered for her and passed Jon off as his bastard as he knew Rob would kill the baby. That's the promise Ned made to his sister that was referenced at various parts of the story.

So basically, Jon isn't a bastard; he's a real Stark (by his Mother's blood) and also a Targaryan (Khaleeis's nephew to be exact) so he has more claim to the throne than anyone.

In a perfect world, Jon and Denaerys would meet and get married - she needs husband anyway. But ofcourse, that's not how things work in GoT so it probably won't be revealed until one of them has killed the other :dead:
